There is a bus company in Florida that transport cruise ship passengers to the
piers.

Does anyone know if there is the same service from the Boston area to New York?

I do not believe that there is a bus company that will transport one from
Boston to a pier in New York. However, if your objective is to make this
trip in the cheapest way possible, there is a bus service that will
transport you from Boston to Manhattan (http://www.fungwahbus.com/) for only
$10.00 each way! At that price, you can then hail a taxicab to your final
destination.

Suggest you take Amtrak to Grand Central and a cab to the pier.

Not a bad idea except that Amtrak doesn't go to Grand Central anymore.
Following this idea though, one could take Amtrak's Acela from South Station
in Boston to Penn Station in Manhattan for $99 each way and then take a cab
to the pier.

That would be to Penn Station. (Amtrak does not go to Grand Central)

Looking for something else, I just bumped into something called the
Limoliner (http://www.limoliner.com/), fancy bus service from Boston to
NY for $69/pp. Maybe it'll be of interest to you.

Many thanks to Al for this information about bus transfers offered by NCL.
Apparently, if one is booked on NCL's Dawn out of New York, one can purchase
a round-trip bus transfer departing from Boston's South Station at 8:00 am
for only $50. This service does not appear to be available for other cruise
lines or other NCL ships. In addition, NCL cautions "Bus routes will not
operate without a minimum participation and are subject to cancellation."
